'entnehmen' and 'auslagern' can both mean that something is taken out of a place or a quantity. 'entnehmen' is more suitable for individual things, samples, or small amounts that you take from a container or from a whole. 'auslagern' is used more for goods or objects that are taken out of a warehouse, storage area, or cellar. It has a stronger sense of storage, supplies, or organization. So in everyday language you would say: 'eine Flasche aus der Kiste entnehmen' (to take a bottle out of the crate), but 'Waren aus dem Lager auslagern' (to remove goods from storage).
