In this context, 'Department' is used more on the English model in names or before other nouns, for example at international companies or universities. The words are easy to confuse because the English word 'department' often means 'Abteilung'. In a normal German sentence, 'Institut' is the more natural choice if you mean an academic or scientific institution.
