'der Junker' and 'der Gutsbesitzer' can both have to do with large landholdings and historical conditions in the countryside. 'Gutsbesitzer' mainly says that someone owns a large estate. This person does not necessarily have to be noble. 'Junker' is much more specific and historical: it means a member of the Prussian or East Elbian landed nobility. The words can be confused because many Junkers were also estate owners. But not every 'Gutsbesitzer' is a 'Junker'.
