You can easily recognize the meaning of 'Quad' (quad) from context. If the sentences talk about engines, driving, or off-road terrain, the vehicle is meant. If they are about universities or buildings, the courtyard is meant.

When referring to the vehicle, the most common verbs are 'fahren' (to drive/ride) and 'mieten' (to rent). You say 'Quad fahren' (to ride a quad) or 'mit dem Quad fahren' (to go by quad).

Innenhof is the general German term for an open space enclosed by buildings or walls. Quad refers more specifically to a square courtyard at a university or college, especially in the English-speaking world. For other buildings, Innenhof is therefore the better choice.
