Pay attention to the prepositions: You work 'auf einer Werft' (at a shipyard). A ship is 'in der Werft' (in the shipyard) for repairs (dative, location). A broken ship is brought 'in die Werft' (to/into the shipyard) (accusative, direction).

harbor / port
'der Hafen' and 'die Werft' both have to do with ships and water. A harbor or port is the area where ships arrive, dock, and load or unload goods or people. A shipyard, on the other hand, is a business where ships are built or repaired. The words can be confused because shipyards are often in or near a harbor. In practical terms: ships lie at anchor and sail in a harbor; people work on ships in a shipyard.
