'bezahlen' and 'honorieren' can both mean that someone gives money for a service or achievement. 'bezahlen' is general and neutral: you pay for goods, bills, rent, or services. 'honorieren' is used much more specifically when it is about a fee, often for intellectual, artistic, or freelance work. It sounds more formal than 'bezahlen'. For shopping at the supermarket, you do not say 'honorieren', but 'bezahlen'.
