'stechen' and 'messern' can both mean that someone is injured with a pointed object. However, 'stechen' is much more general: a bee can sting, a needle can prick, and a knife can also be stabbed into someone. 'messern', on the other hand, almost always means an attack on a person with a knife. The word sounds colloquial or like something from a police report. The words can be confused because both can result in a stab wound. If it is not specifically about a knife attack, 'stechen' is usually more natural and more precise.
