'aufnehmen' and 'eingliedern' can both mean that someone or something becomes part of a group, organization, or larger structure. 'aufnehmen' often describes the first step: a group, school, company, or household takes someone in or admits someone. 'eingliedern' places more emphasis on the process that follows: the person or unit adapts and really becomes part of the whole. So you can be 'in einen Verein aufgenommen' (admitted to a club) and later 'sich dort eingliedern' (integrate there). The words can be confused because both have to do with integration. As a practical rule: 'aufnehmen' fits better for the decision or entry, while 'eingliedern' fits better for fitting into an existing structure.
