'Schwarzfahrer' is more specific and negative: the person is traveling without a valid ticket. The words can be confused because a fare dodger is also riding along. But not every passenger is a fare dodger. If it is only about the journey, you say 'Passagier'; if the missing ticket is important, you say 'Schwarzfahrer'.
