'entfernen' and 'ausschneiden' have in common that a part is taken away from a larger whole. 'entfernen' is more general and does not say which method is used. 'ausschneiden' means more specifically that you remove something by cutting, for example with scissors from paper. It can also be meant digitally, when you remove a part from a text, video, or recording. With plants, 'ausschneiden' fits when you cut away branches or shoots in a targeted way.
