The word is made up of 'zwischen' (between) and 'der Stopp' (stop). So it literally describes a stop that lies between the starting point and the destination of a journey.

'die Pause' and 'der Zwischenstopp' are both short interruptions. 'Pause' is used generally when you interrupt an activity, for example at work, at school, or during sports. It is often about resting, eating, or having a moment without work. 'Zwischenstopp', on the other hand, is especially appropriate for a longer journey or trip. You stop briefly along the way and then continue. The words can be confused because both are interruptions. For work or studying, you usually say 'Pause'; for travel, you usually say 'Zwischenstopp'.
