With substances or liquids, there is also some overlap: 'klären' makes a liquid clear, while 'aufbereiten' technically prepares a substance for further use. Learners may confuse the words because both have to do with improvement. As a guide: you 'klärt' a question, but you 'bereitet Daten auf' (prepare data).
