'unbekannt' and 'böhmisch' can both express that you do not understand or do not know something. With 'böhmisch', however, this only applies in the fixed idiom 'Das sind böhmische Dörfer für mich' (that's all Greek to me). 'unbekannt' is the normal adjective when you know nothing about a person, place, word, or piece of information. Otherwise, 'böhmisch' actually means something from Bohemia. For everyday use, 'unbekannt' is therefore much more general; the idiom with 'böhmische Dörfer' sounds more figurative and somewhat colloquial.
